I have nearly finished my Zkit1. All I have to do is attach the input transformer.

The leads for the transformer have exposed wire (copper) coated in a silver metal layer. Is there any purpose for this? I haven't seen this before and just wanted to check there wasn't a reason I should keep it before cutting the wire to length and stripping the insulation.

The wires a tinned (solder coated) on the ends.  NO problem cutting them to length.
