The design notes state that the amp uses both sides of the input tube. Therefore is it important for the input tubes be balanced?

What happens over time when using a 12AT7 tube that measures 3500 on one side and 5200 on the other on one side and a tube on the other side that measures 4100/4950?

You won't damage anything I wouldn't think.  I think you will just have a potential sonic imbalance between the two channels.

The first half of the tube is a gain stage that is direct coupled to the second half of the tube, so the total gain of both halves is what the channel sees.  Of course since the amp is dual mono, with dual volume controls, matching channels is done by ear.
